sounds like a complicated environment ! check what protocol it uses - it may be HTTP/HTML and you could record. If the application has existing test drivers maybe you could call these using the .NET framework? Also SP has an Add-on to Visual Studio (aimed at developers)  where you could write drivers. But - the RDP issues probably means GUI level is your best bet - and even then you would need the SilkTest Open agent running on the machine you are RDPing into, as well as SilkTest on the SilkPerformer agent. Worth check with SilkTest support what else would be needed for RDP. Good luck.
